My current favorite tool for using twitter at the moment: TweetDeck.
It's an Adobe Air application, so you need to have the runtime installed.
Things I like:
- grouping of twitter feeds- this allows you to break down the steady stream of tweets into manageable chunks
- remove read tweets
- easily reply/direct messages
- nice look and feel
- easy search in twitter feeds / groups
Things I don't like:
- approximate 50 MB memory usage
- you need a steady hand to mark tweets as read (you have to click a small circle), no keyboard shortcut
- no way to refetch tweets removed (at least I can't find that option)
